Picking up cargo in Menace can be a bit tricky, and part of that might be attributed to it being an early access game. Therefore, some of the issues with actually getting your squads to pick up the cargo might be due to bugs that need a patch to fix up.
You won’t see cargo all the time during missions in Menace. After hours of playing, I only had cargo appear on my missions once so far. Like many other players, I couldn’t figure out why I didn’t have any options to grab the cargo. At that point, I thought that maybe it wasn’t implemented in-game yet, but that isn’t the case. It’s just not a perfect system.

When you have cargo on the map, you need to use an infantry unit to move over it, so your vehicles can’t grab cargo. Moving next to it won’t give you any options to pick it up. You have to have the cargo icon in the movement line for your squad to grab it. If you don’t run into any bugs, then your squad should pick up the cargo automatically.

When you’re fighting enemies, you can see on the info window about them what items they might drop. This is different from cargo being on the map. Cargo has an icon over it to tell you that it’s there. Items that enemies might drop show up at the end of the mission. During the mission report, you’ll see what—if anything—you earned from the enemies you defeated.
Early Access Issues
As an early access game, it’s expected that you’ll come across issues at random. Interacting with the map seems to be rather glitchy in general, whether that’s with trying to pick up cargo or trying to move your squads. Some players expressed wishes for more information about movement, range, and other details when you’re deciding how to use your turns.

If you run into a problem, even if it’s not game-breaking, then the best thing you can do for the game is submitting a bug report. The option to report a bug is in the top right corner of every screen in-game, so you can use it at any point. Taking the time to let the devs know about the issues you find helps make Menace a better experience for everyone, even if the issue feels as small as picking up cargo.
